Automated Nuclei Detection in Pleural Effusion Cytopathology using Deep Convolutional Object Detector

Abstract
Pleural effusion is the accumulation of fluid between the pleural surfaces and is a common condition in cytopathological evaluation. Nuclei detection is a critical step in the cytopathological evaluation for the diagnosis of pleural effusion. Because it contains important information about the level of malignancy of cells. Nuclei detection is also the basis of the automated computer-assisted diagnosis (CAD) system steps such as cell counting, segmentation and tracking. In recent years, deep learning, especially Convolutional Neural Networks (CNNs) have achieved high success in object detection problems. In this study, modern convolutional object detector, YOLOv3, was proposed for the purpose of nuclei detection in pleural effusion cytopathology images. Experiments were performed on 80 images containing 11157 nuclei. The proposed method achieved 94.10% precision, 98.98% recall and 96.48% F-measure. The contribution of the method to the existing methods in the literature is that it provides 10 times speedup. This speedup is a serious advantage for real-time CAD applications in digital pathology. Thus, the proposed method can be used as a diagnostic tool by pathologists in digital pathology.
Özet
Plevral efüzyon, akciğer zarları arasında sıvı birikimi olup sitopatolojik değerlendirmede çok sık karşılaşılan bir durumdur. Çekirdek algılama, plevral efüzyon tanısı için gerçekleştirilen sitopatolojik değerlendirmede kritik bir adımdır. Çünkü çekirdek hücrelerin malignite seviyesi ile ilgili önemli bilgi içermektedir. Çekirdek algılama ayrıca hücre sayımı, segmentasyonu ve takibi gibi otomatik bilgisayar-destekli tanı (Computer-Aided Diagnosis-CAD) sistem adımlarının da temelini oluşturmaktadır. Son yıllarda derin öğrenme, özellikle Konvolüsyonel Sinir Ağları (Convolutional Neural Networks-CNNs), nesne algılama problemlerinde yüksek başarı elde etmiştir. Bu çalışmada modern konvolüsyonel nesne algılayıcı, YOLOv3, plevral efüzyon sitopatolojik görüntülerde çekirdek algılama amacıyla önerilmiştir. Deneyler 11157 çekirdek içeren 80 görüntü üzerinde gerçekleştirilmiştir. Önerilen yöntem %94.10 kesinlik, %98.98 duyarlılık ve %96.48 F-ölçütü elde etmiştir. Yöntemin literatürdeki yöntemlere katkısı 10 kat hızlanma sağlamasıdır. Bu hızlanma dijital patolojideki gerçek zamanlı CAD uygulamaları için ciddi bir avantaj sağlamaktadır. Dolayısıyla önerilen yöntem dijital patolojide patologlar tarafından tanı aracı olarak kullanılabilecektir.
