Investigation of presence of contamination in enzymes used for isolation of Aspergillus and Candida DNA

Abstract

Molecular biological methods which are widely used in different fields, have been replaced with conventional diagnostic tests for the early diagnosis of invasive fungal infections, recently. Polymerase chain reaction (PCR) is one of these methods, with high specificity and sensitivity, which is accepted throughout the world. However, the enzymes that are used for the isolation of target DNA, may be contaminated with the gene sequences of some other fungal species inthe preparation steps and may affect the PCR results. The studies showed that, the contamination of these enzymes with any type of fungi during their production steps, leads false positive results in PCR tests. So, the additional studies are recommended for minimizing the contamination. The aim of this study was to search whether the enzymes necessary for the isolation of fungal target DNA, used in PCR, are contaminated or not. For this purpose, five different enzymes namely, Zymolase 2OT (from Arthrobacter luteus, two examples from different companies), lyticase (from Arthrobacter luteus), lysing enzyme (from Trichoderma harzianum) and proteinase K (from Tritrachium album) have been investigated for the presence of contamination. As a result, both of zymolase 2OT enzymes were found to be contaminated from some fungal species with the demonstration of 18S rRNA gene sequences, while the other enzymes were found non-contaminated. By the help of this method, the most suitable enzyme for PCR was chosen and fungal contamination was prevented.

Özet

Son yıllarda invaziv mantar enfeksiyonlarının erken tanısı için klasik tanı testleri yerine, birçok alanda yaygın olarak kullanılan moleküler biyoloji yöntemleri uygulanmaya başlanmıştır. Ancak bu yöntemlerden olan ve tüm dünyada duyarlılık ve özgüllüğü yüksek kabul edilen polimeraz zincir reaksiyonu (PZR) uygulamasında, DNA izolasyonu için kullanılan enzimlerin elde edildikleri mantar türlerine ait gen dizileri ile kontaminasyonun en aza indirilmesi için gereken araştırmaların yapılması önerilmektedir. Yapılan çalışmalar, mantar hücre duvarlarının parçalanması ve hücresel proteinlerin lizisinde etkin olan bu enzimlerin üretimleri esnasında ortaya çıkabilecek kontaminasyonun, PZR yönteminde yalancı pozitif sonuçlara yol açabileceğini göstermektedir. Bu çalışmada, mantar enfeksiyonlarının erken tanısı için uygulanan PZR yönteminde, hedef DNA'nın izolasyonunda kullanılan enzimlerin kontamine olup olmadığının araştırılması hedeflenmiştir. Bu amaçla, DNA izolasyonunda kullanılan enzimlerden olan; "Zymolyase-20T" (Arthrobacter luteus kaynaklı, iki farklı firmaya ait), "Lyticase" (Arthrobacter luteus kaynaklı), "Lysing" enzim (Trichoderma harzianum kaynaklı) ve "Proteinase K" (Tritrachium albüm kaynaklı) gibi beş farklı enzimin kontamine olup olmadığı araştırılmıştır. Sonuçlar değerlendirildiğinde, test ettiğimiz iki farklı firmaya ait Zymolyase-20T'nin her ikisinde bazı mantar türlerine ait 18S rRNA gen dizileri taşıdıkları bu nedenle kontamine olduğu, diğer enzimlerin ise kontamine olmadığı saptanmıştır. Böylece en uygun enzim seçilip PZR testlerindeki mantar kontaminasyonu engellenerek, oluşabilecek yanlış pozitiflikler azaltılmıştır.
